The Nigerian Cadet team raced to a 4-0 lead after the first 45 minutes.
The Ivorians pulled a goal back from the penalty spot late in the game.
Burkina Faso will face Cote d’Ivoire on Sunday in a match that will determine the winner of the group.
Hosts Niger top Group A with two points from two games. Togo and Ghana will clash in the group’s other game on Saturday.
The top two teams in the two groups will qualify for the semi-finals
The overall champions will qualify for 2019 U-17 AFCON in Tanzania.
